The ‘Project M’ side quest in Pokémon Legends: Z-A allows you to add the Genetic Pokémon, Mewtwo, along with its Mega Evolutions, Mega Mewtwo X and Y, to your team. To unlock this side content, you first need to receive a specific Mystery Gift. Even after that, access isn’t immediate—you must visit a significant location in Lumiose City to progress.
You can only start this quest after defeating the game’s main story and carrying the Mewtwonite X and Y Mega Stones in your inventory. The starting point is at Floor B3F of Lysandre Labs. This lab is located beneath Lysandre Cafe, a place you previously visited during the main story during Mission 35, which involved learning about the weapon of Team Flare. After entering the lab with both Mega Stones, nothing happens unless you also have the Mega Stones in your bag. At this point, the side mission will activate as soon as you approach the appropriate area.
To obtain the Mega Stones, you must access the Mystery Gift feature via the Link Play menu. From the main menu, press X, select ‘Link Play’, then ‘Mystery Gift’, choose ‘Get via Internet’, and finally select ‘Project M’. This will give you a bundle containing both Mega Stones. No online subscription is required—an internet connection is enough.
Once you grab the Mystery Gift, a present animation plays, and you’ll receive the Mega Stones. They are automatically added to your inventory, and the side quest titled ‘Project M’ becomes available. When you enter the lab and unlock the “locks,” Mewtwo appears before you. The game warns of its extreme danger and advises against failing to catch it. You then regain control and prepare for the battle.
Mewtwo in this game is a Level 70 Psychic type, with weaknesses to Dark- and Ghost-type attacks. Its high level and pure Psychic typing mean it can be knocked out easily if not carefully managed. Moves like Dark-type Crunch or Ghost-type Shadow Ball are highly effective against it. To succeed, you’ll need a team of Pokémon at least level 70 who can withstand its assaults. Pokémon such as Feraligatr with Crunch or Alakazam with Shadow Ball are good options.
Catching Mewtwo can be challenging due to its low catch rate. It’s important to weaken it to a sliver of health before throwing Poké Balls, especially Timer Balls, which become more effective as it attacks more often. Using status moves like paralysis, poison, or burn can improve your chances. Applying moves that inflict paralysis, like Thunderbolt on a Pokémon like Clefable, can be quite helpful.
When trying to catch Mewtwo, avoid using the Master Ball unless you want to guarantee the catch. Instead, Timer Balls are your best bet after lowering its health. It might take multiple attempts, but with patience and strategic use of status effects, success is achievable. The game allows you to reset the encounter if you faint Mewtwo without catching it, making repeated tries possible.
Once caught, Mewtwo and its Mega Evolutions become available for use in the game. The narrative explains that Team Flare originally captured Mew’s clone in the Kalos region’s Unknown Dungeon to develop the ultimate weapon. After several failed attempts to Mega Evolve Mewtwo using the Mewtwonite Stones, it was abandoned until now.
As a reward for completing this side mission, you receive 10,000 Poké Dollars and an Exp Candy XL. You then have the option to use Mega Mewtwo Y or X in battles. Generally, Mega Mewtwo Y is considered the superior choice due to its strong Special Attack, high Speed, and versatile move pool. Its stats favor special moves, making it more effective as a glass cannon sweeper in real-time battles.
Mega Mewtwo X, while more durable with higher Attack and bulk, relies on physical moves and suffers from a slower Speed, which could leave it vulnerable. In this game’s real-time battle system, Mega Mewtwo Y’s speed and coverage make it more effective. However, if you prefer a bulkier, more defensive build, Mega Mewtwo X can be tailored with moves like Amnesia or Bulk Up to create a long-lasting threat.
In summary, Mega Mewtwo Y is generally the best choice for most situations, but training your Mewtwo with Mewtwonite X for a more physical approach is not wrong. Your team strategy and battle preferences should guide your choice.
